Having MAJOR Issues With Patch Updates After Applying Latest Hotfix

Earlier this week I applied the latest hotfix for Desktop Central. I've noticed since doing so, the patch updates I have pushed out are not getting applied, even after multiple attempts. The KB article  Configuration-application issues after Desktop Central hotfix suggests to right click on the application installed in the client, and select Apply Configurations. So far I have done this step on 5-6 clients and the patches still are not being applied. I should say when I click on All Systems>Highly Vulnerable Systems within DC, the counts on the missing OS patches remains the same. 

Also, having to right click on each individual client after an upgrade to apply the configurations is very time consuming. It seems as if this should be something that is included within the upgrade package.
